I would guess that Bioshock 2 took place in an alternate version of Rapture, where Sophia Lamb was invited to Rapture and the Atlantic Express was built.

There is a map of Rapture in BaS, where one of the photos stuck to the map, shows the entrance hall from Bioshock 2.
